Where is the best place to put a broadband modem? Would it be better at my home run, or the location of my desktop? I have an extra coax and cat5e at the desktop room going back to the homerun. I'm clueless about cable and computers. Help please.

It really shouldn't make a difference at all, just decide whether you want to have it sitting around your desk or not.
If you are using a wireless router with it, I usually do the cable modem and wireless router in the office (usually the main level) then plug the main desktop straight into the router and send another feed down to a network switch at the main headend.
This puts the strongest wireless signal on the main level and makes is very easy to connect the rest of the house through a network switch.

The way I explained for hook-up offers wired connection via the network switch at the head-end and an added wireless connection in the main living quarters for laptops/pdas/etc.

with proper running and termination of cat5 it really shouldn't make a difference where in the house it is as long as the wires are there to support it (2x cat5, 1x RG6, 1x power).

In my office i have 2x RG6, 2x cat5, and power. 1 of the RG6 is sat, and 1 of the cat5's is currently used for phone. Will this be a problem?

In that case I would put the modem and router (and switch if you need one) in the headend and the use the last open cat5 in the office to hookup the computer.
If you need wireless I have a few suggestions, but if you don't then you are done.

Charter Cable guy just came out to install the service. He wouldn't run the line into the basement where phone and sat come in, so he left. He said they have to run it to where the power and ground are, but that is on the opposite end of the house where it would be very difficult to get to my homerun. Anyone else have this problem? Damn, took the day off for nothing. Just needed to vent.
